I'm pretty sure others will have these, but they haven't been posted yet and they're the strangest I personally have!
PGD - HPN (no commercial service between these two right now)
SZX - LXA and LXA - CTU (not uncommon I'm sure, but it was a beast to book and to actually get to the gate, which was changed 3x, on the way out!)

All the routes I have flown either still are operating, another airline is operating, or just ended, so i'll post in this thread in another 10-20 years
I don't think this counts but I have done DAB-DAB a couple of times in Cessna 172's.

I was supposed to fly that, but the flight cancelled so I had to take a 10 hour bus. Then it got a flat tire. Twice. I did fly NYU-RGN.

Medellin Olaya Herrera to Pereira on Easyfly, according to wiki it's not running, but it indeed is. Smallest airplane I've ever been on as well.
Who flew that? I worked at YVR 6 years and no one was doing it regularly during that time (nor can I imagine there being much demand for it).

Done both of those, except on FR and UA respectively.
Oh god... I booked YTZ-YUL-PHL-LGA-PIT because it was cheaper than YYZ-PIT.
I don't think these are all too uncommon, but maybe I'm the only FT'er who's been on them.
PIT-JHW on SunAir Express (Highly recommended, flew in 0B for $29)
CKB-MGW on Silver
PIT-PHF on the recent incarnation of People's
AMM-AQJ on RJ (really fun)
SDV-ELT on Arkia (eh, not the most interesting)
MAD-IAD on Aer Lingus was quite interesting, though I expect other FT'ers to have been on this flight

Im going to propose: Hervey Bay (Qld) HVB to Lady Elliot Island LYT.
Landing often disrupts a game of cricket that is happening on the "runway" and the young lady serving at the bar often has to stop and run out with the paddles for the plane.
Otherwise, Palau to Yap or Yap to Guam but Im sure someone here has to have flown this at least once.

I used to fly weekly between Montreal and Philadelphia on LUFTHANSA.
The flight was nonstop operated by a DC-10. Lufthansa had the right to sell
tickets to people who were only flying between Montreal and Philadelphia.
I always flew business class and they even serve a meal on this short flight.
It flew Philadelphia-Montreal-Frankfurt. It used Montreal YMX airport
(Mirabel Airport, no longer open to passenger flights)
