I got to fly from Natakhari airfield to Mestia's Queen Tamar airport this summer on a 12-seater. I don't know if these have airport codes, I couldn't find them and I don't read Georgian!
Flight was an AMAZING deal at $65. Beats 10+ hrs in a marshrutka. They pick you up in central Tbilisi and bring you to the very nice airport which is somewhere past Mtshetka. Plane was brand new, even got a water. Views are stunning, looks a lot like this video here except less snow when I went in late August.

Lawrence KS to Kansas City (LWC-MCI) once on a Sunday when it was cheaper than a taxi...a four-seater, unfortunately the other passenger got to sit in front with a steering wheel and I was in back.

YYJ/Victoria - YDT/Vancouver Boundary Bay (Skylink Airlines), they could barely get the engines started on the Piper Navajo; and then once they were going and we were in flight, the fuel consumption/oil pressure/oil temp varied wildly left to right (I was passenger in right seat). Actually felt safer in a C150 for the return trip
YYJ/Victoria - CLM/Port Angeles: multiple airlines (Air BC, Horizon, San Juan Air)

Some odd ones:
INU (Nauru Island) to TRW (Tarawa, Kiribati)
CAB (Cabinda, Angola) to LAD (Luanda, Angola)
HGA (Hargeisa, Somala) to JIB (Djibouti)

CAI-GAZ. Not a very popular route at the best of times, and poor old Yasser Arafat International Airport is not likely to open up again any time soon.

I'm sure I'm not the only one to have gone FRU-OSS (Bishkek to Osh in Kyrgyzstan). I had already done the trip by road in the other direction and it was well worth the US$43, paid in cash as none of my debit or credit cards would work in Kyrgyzstan, to save 11 hours of climbing over mountain passes again. It was also a gorgeous 35 minutes in the air.
I wish I'd gotten to take that flight to Mestia mentioned above. A friendly town with one particular stray dog that latched onto us on a hike all the way out to a glacier and back.
