None of these are particularly rare, but I figured I would put them out there as some of the less-likely routes I have flown.
PNS-MGM (Pensacola to Montgomery, AL) as part of PNS-MGM-ATL on Eastern in 1980 (my first flight ever).
PNS-DCA on Air Florida in 1982 (others might have done this route, but was it on Air Florida?)
PNS-MSY-PNS on Continental in 1982.
SLU-BWI (St. Lucia to Barbados) as part of MIA-SLU-BWI on Pan Am in 1987.
SVG-ABZ-SVG (Stavanger to Aberdeen) on SAS in 1987.
MLU-PNS (Monroe, LA)
BTR-PNS (Baton Rouge, LA)
MOB-PNS (Mobile, AL)
All of these were the second legs on DFW-PNS flights I flew on DL in the late 1990s or early 2000s. MOB-PNS is my shortest flight (segment).
MDL-HEH-RGN (Mandalay to Heho to Rangoon) on Air Mandalay in 2005. Surely other FTers have done this route, though.
ABQ-OKC (Albuquerque to Oklahoma City) and OKC-AUS (Austin) on ExpressJet in 2007 (actually operating as ExpressJet, not as a regional carrier).
SAW-TIA (Istanbul Sabiha Göchen to Tirana) on Pegasus's inaugural flight on that route in 2013. By the way, is there a thread for inaugural flights? (I'm sure there must be.)
ZAG-CPH (Zagreb to Copenhagen) on Norwegian Air in 2013 (not that odd, but maybe odd enough?).

We did PEM-CUZ on Star Peru just for variety. It was an old ex-DrukAir Bae 146 and we were upgraded to "business class"...

It's weird that only the French call it Roissy. In fact, they insist on calling the airport "Roissy Charles de Gaulle". I know it's in Roissy, but nobody else on the planet inserts the town the airport resides in in the name of the airport. You never hear "Welcome to Jamaica, New York, John Fitzgerald Kennedy Airport".
I always call it Roissy because that is easier to say.

Discounting unscheduled stops, some less common ones for me include:
SHV-MLU (Shreveport, LA to Monroe, LA on Delta. I was aboard for that segment not the full DFW-SHV-MLU)
IND-SDF (Indianapolis - Louisville, KY. I was aboard the full JFK-IND-SDF)
SDF-DAY (Louisville KY - Dayton OH DC-9-30 on USAir. Not too unusual because DAY was a Piedmont hub, later USAir hub)
LIL-LHR (Lille France-Heathrow) no longer flown by TAT/Air France because of the Channel Tunnel
JMA-JTC-IAH
JGP-JPT-IAH
These are helicopter routes on Executive Air Link which had special fares with Continental. Some of these Houston heliports no longer exist. JMA was the Marriott Astrodome, which no longer exist. The hotel has been torn down.

Anyone else flown these routes?
HHQ-CNX. Hua Hin to Chiang Mai, operated by Kan Air's ATR72 three times a week. It currently constitutes Hua Hin's only regular commercial passenger service.
UTP-CNX. U. Tapao - Chiang Mai, also operated by Kan Air's ATR72.
