AC-CX Interline Ticket Lounge Access
I'm a Star Alliance Gold Member (Elite 50k) and will be flying with my partner from YYZ-HKG-PER in economy. With the first leg on AC and the second on Cathay. The entire trip was purchased through Air Canada, however the HKG-PER is not a codeshare flight.
Can I access a Star Alliance or Cathay lounge in Hong Kong? Or is the fact that my onwards flight isn't star alliance and I don't have status with Cathay Pacific prevent me from having access?
Also will I accumulate miles on the HKG-PER segment?

You will get:
No lounge access in HKG
No AQD/AQS on the route.
No Aeroplan miles, since it is not apart of the codeshare.
So basically, nothing in terms of miles/status/benefits.
Enjoy PER!

There is the Aeroplan partner page for CX. PER is not included. See list of eligible flights on the chart at the bottom.

Update to flight reward booking process for Cathay Pacific, Cathay Dragon and GOL
From Update to flight reward booking process for Cathay Pacific, Cathay Dragon and GOL:
That's a convenient change. Still limited to the routes previously listed.
As of August 20, 2020, Aeroplan members can book flight rewards with Cathay Pacific, Cathay Dragon and GOL via aeroplan.com.
...
(Before today, members could only book flight rewards with these 3 airlines via the Aeroplan Contact Centre.)

I don't think I've ever booked CX on an itinerary that could be booked online, but in one case it was showing phantom TG space on the route, and the agent found CX, so I'm glad I can at least search it now.

CX Dragon to Hanoi
Last week, I saw rewards seats available between HKG-HAN (and vice versa) in Y. These seats were only showing up as a connection flight (i.e. HAN-HKG-YYZ), but didn't show up when I did a direct search between HAN-HKG.
This week, however, I don't see them anymore, not even as a connection flight.
Does anyone have a similar experience?

Cathay Dragon routes might be transferred back to Cathay Pacific or to HK Express. If the route is transferred to HK Express, not good for you since it's not redeemable thru Aeroplan.
