I spoke with the online helpdesk for CO and she made a note in my reservation to say I was having difficulties checking in, and she also did something to put a break in the reservation between the train and the flight, so hopefully it won't cancel out.

I also checked in online last night, so I have a boarding pass, and will go through to the gate and have them sort it out.

Just remember that even if your reservations were canceled in error, you are still on an "OK" ticket, which means CO has to honor it. Take a copy of your receipt, along with your boarding pass, and let the GA handle it. DO NOT allow them to tell you "sorry, nothing we can do". There is something that they can do by calling CRC and overbooking the flight for you.
