Do you mean that the second half of the trip is then priced using a different fare basis? Or is it the same fare basis but a higher base fare figure for that half? And have you compared the taxes, fees and charges line by line to see whether there are any changes between the two itineraries? (For example, it's sometimes hard to spot on a quick glance that UK Air Passenger Duty has been added, which is a significant number.)

The second half of the trip is repriced with a much higher base fare, while the first half stays exactly the same. Good point about the $203 UK APD, but that still doesn't account for the fare rise.

Your stopover is forcing a HIP check at LON.
Since the through-fare WLE0F6R5 on CLE-CAI via LON is cheaper than a valid CLE-LON fare (I think WKW5C7S3), the fare must be uprated to the corresponding CLE-LON fare. If you post the horizontal calculation it will make it clear.

I have put the taxes in grey as they are irrelevant (except for the UK air passenger duty, at an ugly 203.90 USD, only incurred on stopovers).
The difference in the way the two itineraries was calculated is highlighted in red.
The LONCLE there tells us that we were not allowed to use the price from a normal CLE-CAI mileage ("M") fare for this fare component. Instead we had to uprate the fare to the price of a corresponding LON-CLE W fare. This will have arisen because of the HIP check I discussed up thread.
Sorry if this is not clear, I will try to explain it in clearer language if you wish.
