OCTOBER 2016 UPDATE
LAX-JFK TRANSCONTINENTAL FLIGHTS:
1. Same day turns possible on the E-jets and morning 738s.
2. Bonuses now based on fare paid.
3. As of OCTOBER 2016, best fares are now around $1000. Fare tends to rise a few hundred for 2 pax. Fares can also occasionally rise for no discernible reason, but the price spikes have thus far proven to be temporary. Fares have the trend to drop during the year. Keep checking for fares in the $700-$800 ranges for best possible pricing.
4. Airport hotels with shuttles - Crowne Plaza Panama Airport & Riande Aeropuerto. The CP is slightly closer; the Riande is slightly nicer. The CP shuttle leaves the hotel every :00 and :30 and runs 24 hours but they seem to leave a few minutes early as it had left when I went down at 4:00AM on the dot. Also, note UberX charges a US$14 surcharge on top of the ~US$2 fare. NOTE: LAX-JFK NO LONGER VALID FOR LOWEST FARES (effective OCT 2016)
If you want the transcon bonus, enter the search with a connection in JFK. (e.g. LAX-JFK,JFK-MIA,MIA-PTY,PTY-JFK,JFK-SFO.) You can play around from there to get the best deal. Some of the better deals do not start and end in the same city (e.g. start in LAX, end in SFO may be cheaper than start/end in LAX).
Also, it's possible on the outbound portion to time it so you have no more than a 60-minute layover at JFK or MIA (though note that some of these flights aren't available on weekends). While yes, JFK is notorious for delays, this rarely applies for inbound red-eye flights. Also, note that AA 28 below is sometimes "hidden" if you're looking on Google Flights inside a much more expensive trip; that does not necessarily mean, however, that you can't get it for one of the trips under $1,000 (in other words, try it out to see).

Fare Back From the Dead?
Looks like the fare is somewhat back. As low as $797 over Memorial Day weekend. Just booked 5/28-5/30. Got a warning on the reservation page saying that the MIA-PTY route is subject to government approval. Wondering if that's because the flight is on an ERJ-175 flown by American Eagle?

I'm on my last flight home.
LAS-DCA(overnight),DCA-JFK(overnight, got to see my Red Wings play @ Madison Square Gadrden),JFK-MIA-PTY-MIA-JFK(overnight in the airport),JFK-SFO-LAX all in biz followed by a seperate ticket LAX-LAS-PHX-DEN.
JFK-MIA-PTY-MIA were all on the boring 737s. My flight JFK-SFO was great, very easy to get some sleep on, and the belgian waffles were great. I also really enjoyed the JFK admirals lounge - it was a good place to get a bit of sleep, and I like that they have power plugs built into the sides by the glass overlooking the tarmac.
Got to see the Uzbekistan airways plane land, that was a neat plane to see. I didn't leave the airport in PTY, the wifi only worked for two hours, and I mistakenly put logged in on my computer and phone at the same time, so the last two hours I was without wifi.
I noticed that on most flights, day internet was avaialble for 19.95/day. On the JFK-SFO, they wanted 44.95. A month pass was only 49.95 so I bought that. I have a couple more flights coming up.
Overall, my first super great deal mileage run, and it went down pretty smoothly. Overnighting at JFK was a bit rough, but only had to tough out about 6.5 hours.

I am on this trip now, I just positioned from an AUS-DFW-LAX flight and walked over to the Admirals club. I told the Representative that I was unable to check in to the international portion of my flight - LAX-JFK-MIA-PTY - and he handed me a key to the Flagship lounge and said they can take care of it upstairs.
This was nice and I am enjoying this lounge (I love free bottled water - seriously) but I wish there was a tried and true way to determine if access will be granted. From the discussion and information I have read I am unsure it should be.
Thanks you to everyone for their input - I appreciate it. And thanks again to the OP - I am keeping my eye on this fare and seeing how this trip goes may book another. ^

Now that it's back to life, has anyone found a way to originate from the east coast? I've been playing around and just can't make it work. I suppose its MQM/routing rules...doesn't make sense to do JFK-LAX-MIA while the other can SORT OF, MAYBE make sense .

This fare is based on LAX-PTY and allows the routing through JFK. So it would be a completely different fare originating from JFK. Perhaps you can find a JFK-PTY fare that allows a connection in LAX... Good luck
edit: you're probably better off looking for a JFK-LAX-MEX or something similar routing, where there's a southern flight from LAX that doesn't go back east. Then see if you can find a cheap fare for JFK to that point, and then see if it lets you add LAX in. I'm not saying this exists, but if it does that would be a way to find it.

There are no kiosks to check in at but I've done the check in 1 hr prior to departure no problem. Might've even done 45 min.

It took us about 10-15 minutes to get through each line prior to our 7am flight.
AA "recommends" arrival at the airport 3 hours prior to departure, which IMO is at least an hour too early. If it were me, I'd follow the AA minimums:
For flights originating outside the U.S. or flights departing the U.S. for an international destination:
Minimum check-in is at least 60 minutes before scheduled departure except in Buenos Aires, Dublin and Maracaibo, Venezuela
Arrive at the gate and be ready to board at least 30 minutes prior to scheduled departure
