Thanks for the suggestions! I pretty much know what I want to do between these two cities. My next thing is debating between individual train tickets, or a German Rail Pass.
Do you know....if I hold a 2nd class German Rail Pass, if I want to for one of my train segments, can I upgrade to 1st class for an extra fee? For instance, all my train-ing will be in 2nd class, but I want my Munich-Frankfurt trip in 1st. Is this possible?

In the past, I have done a rail pass which included some days with a rental car. On one of those car days, I picked up a car in Salzburg and went to a castle south of there (I think) which had a great bird show with owls, hawks, falcons, and other raptors. I think it is near the salt mines, which I did not do, but I think you could do both on the same day.
Some of the good stuff in Salzburg is away from old town, requiring a bus ride. Check out Schloss Hellbrunn. Tourist Card was useful. Lots of English-speaking tour opportunities which are easy to find, so don't spend time ahead trying to track those down.

I am not sure what you mean by a "German Rail Pass". The German railroad offers discount cards and regional and national tickets. So, for example, you could buy a Bayern-Ticket (21 for a single or 29 for up to five people) that is valid for one day. You can use this ticket to go to Salzburg (in Austria) and, if you return the same day, pay only 21 (or 29 if you are travelling with others).

Munich to Salzburg, take the train.
I also recommend the trip to Neuschwanstein. Its a couple hours one way and can be done without the Bayern pass for cheap too. Bayern pass works for groups, not individuals I believe.
My wife and I spent three days in Munich a coupel years ago and did day trips to Nurn berg and Fussen (Neuschwansten). easy peasy

I'd go with 3.5 in Munich and 2.5 in Salzburg, and use one of the Munich days for a trip on the Romantic Road. Neuschwanstein is amazing, but so are the other castles of Mad Ludwig. All worth seeing. Salzburg is much sleepier, but a great city nevertheless.

A little off-topic, but since it's a related thread and the OP seems to have been adequately answered, I didn't want to start a new thread.
Here's my related question: family of 4 (two teenagers) on a longlayover at MUC on a weekday, arriving 9AM departing 9PM. Should we rent a car and drive around, or somewhere nearby? Should we visit Salzburg? Or should we just visit Munich?
If visiting Munich, what's the cost for the train from the airport into town and back? Does the Bayern Ticket apply here as well?

Buy a day pass for the entire family (upto 5 persons) for 21.30 and head into town. For 9-10 hours I would go to SZG.

I would stay in Munich. It is a nice place to walk around.
I would be worried about missing my evening flight if I ventured further away -
train delays for example.

Plus there are many things to enjoy in Munich. Depending on your interests, you can just have a stroll through downtown, or do some cultural activities (e.g., the Pinakotheken or the Lenbachhaus - world class art museums, or Nymphenburg Castle).
