I'd go with 3.5 in Munich and 2.5 in Salzburg, and use one of the Munich days for a trip on the Romantic Road. Neuschwanstein is amazing, but so are the other castles of Mad Ludwig. All worth seeing. Salzburg is much sleepier, but a great city nevertheless.

And I'd take the train.
