OP, you read my mind! I was about to post this, albeit in TravelBuzz.
Only 2 segments in double digits:
ORD-LGA x 13
LGA-ORD x 12
These account for nearly half of my 52 segments this year.

Longest flight: IAH-HNL (12/24 on CO)
Shortest flights: ATL-CLT (227 miles) on US; CVG-ORD (264 miles) on UA

Most common route: LAX-SFO (17x), followed closely (you guessed it) by SFO-LAX (16x). Usually morning flights to LAX and evening flights to SFO. Flight numbers have varied.
Most common flight number: UA 179, BOS-SFO (8x in 2009).
Longest flight: UA 900, SFO-FRA
Shortest flights: 2x RT between ORD-DTW
# of non-UA flights: 1
# of non-*A flights: 0

As was the case in 2008, most of my legs were on the ORD-LAX route... usually Monday mornings ORD-LAX and Thursday Redeye LAX-ORD (religiously in seats 5 E/F for the behind the seat storage on 767) or Friday LAX-ORD early afternoon flights.
Of the 30 ORD-LAX RT's I've done this year, 7 were UA 12 ORD-LAX 6 were UA 843 LAX-ORD... the rest scattered.
Last year it was weekly 6AM on Monday, 11PM Thursday return Feb-Oct. This year it was only weekly Apr-May and Oct-Nov. The sad thing is that of the "regulars" I saw on my flights in 2008 two of them were still jetting that route in late 2009. I'm happy I was able to stay in Chicago for a bit of 2009, hope you guys get to in 2010!
Related, but probably suited for new thread: frequenting the ORD-LAX route is great for celeb sightings, and even better when you're in F and they're in Y!

SFO-BUR or SFO-LAX and back were the most common for me. Usually twice a week (well, down and back each week haha). Definitely not a big mileage gainer but thanks to DEQS I did make 1K for the first time. Woohoo!

As far as flight numbers are concerned, I flew DL1909 (DEN-ATL on Delta) 4 times this year. On United, I have 6 flight numbers I have flown twice each. This is out of 54 flights on Delta Air Lines and 87 flights on United Airlines for the year 2009.
If you are talking routes, I have flown DEN-ATL 12 times (10 DL/2 UA). Purely on United, I did DEN-ORD 8 times.

Perhaps the returns were scattered amongst various XXX-HNL? A couple SFO, a couple DEN, etc.

Like other COS based flyers, its hard to have COS-DEN not be at the top of the list. So top three in order...

COS-DEN on ~26 of a total of ~65 BIS segments this year...
As COSPILOT noted upthread, being based in COS adds a leg to connect thru DEN on almost every itin...thanks to DEQS, and to UA generously looking forward to booked itins, I've just made 1K (at 98.5 total segments posted and 5 to go) ... thanks for the early Christmas gift UA!
