It wasn't an issue with ExpertFlyer, the inventory also doesn't show on ANA so it looks like there was/is some kind of distribution issue.

Pardon my ignorance, but I am assuming EF isn't tapping into the typical award redemption search engines, and thus wouldn't use BA / JAL / QF to perform the searches?

Is it true that Turkish Airlines and some other airlines report J4 (NOT J9) availability even when 9 or more J class seats are available ?

Yes each airline determines the maximum that a class code will show, usually 4, 7 or 9.

Seems EF is having some problems displaying fares when the user specifies more than one airline

For example:
Origin and Destination both SEZ
Airlines BA, QR and UL
No fares returned
(in this specific case, neither QR nor UL have any fares)

Specify BA on its own, and its fares are displayed

There is not a problem. We get BA fares from a different source than the default for the search, but the system can only know to do that if BA is the only airline specified in the search.

SQ used to use Class Code R = first class suiqtes

For the new SQ21/22/25/26 Premium Economy fares, SQ seems to use R = cheapest premium economy fare

Fare Infomration
Fare basis: RAP21TAO, booking class R, cabin shows up as PF (premium first)
SINGAPORE AIRLINES TRANSATLANTIC PREMIUM ECONOMY SPECIAL

Flight Availability also shows R = first class suites. the count and position seems to reflect the correct PE data, just the description is incorrect

Would it be possible to have a seat alert warn me that is seat is being taken, rather than becoming available? It would be very useful to get a notification if the free middle seat is being taken...as that means that it is time to move.
