I'm flying in and out of Haneda both times, but I was concerned about the long layover on the return.

Yes, plenty of luggage storage options from lockers to JAL storage service.

Question about YVR connection procedure, so my prior flight is from BOS via SFO to YVR (UA), landed at 1 pm and then YVR via HND to SYD (ANA), depart at 4:15 pm.
Will 3 hours layover enough to transit at YVR (not a US or CA citizen)? Do I need to collect my checked bag at YVR? or maybe the checked luggage can straight forward to the final destination, SYD (Separate tickets)?

Assuming everything is on time, you will have enough time to connect. According to the passenger guide you won't need to claim your suitcases at YVR as long as UA checks them through to your destination. If UA will not, you would need to claim the suitcases at YVR and recheck.

I would schedule a longer layover because ANA, while accommodating for ticketing these itineraries, might be unsympathetic to someone who misses their flight.

I've had this experience with US carriers at US airports, but I've found many international airports/airlines don't allow passengers to check in suitcases until ~4 hours before their flight even if the ticketing counters are open.

I also got an error trying to add mine online and ended up calling them to add it.

I was able to add my ANA FF number and it shows up at both UA/ANA.

We were unable to verify your membership number.

I am in the Register passport/Immigration information section of my reservation on ANAs website.

One section is Stay in the U.S. which has Stay or No stopover (Transit) options. I arrive in SEA at 1753 but my SEA-NRT is at 1220 the next day. A friend in SEA did offer me to stay over at his place for the night. Should I choose "Stay" then?

Another thing, when I check-in at the AC counter in YVR, can I request for my check-in luggage to come out at SEA since I'm gonna be staying there for the night?

I have the same problem to add Aeroplan#, will do it at check-in.
