Anyway, the answer I got today was clear, and also explains all that I've seen. The short answer is "yes, the act of boarding will remove you from the upgrade wait list". This is true in every city, not just FRA ... once you board, you have accepted the seat you've been given, and you're no longer an official candidate in the system for an upgrade.
"However", he said, "what most most concierge's and gate agents will do, is print out the upgrade list prior to starting the boarding process - and then run upgrades based on that list". In other words, you're officially off the list after boarding ... but the agent/concierge processing the list has the option of doing "the right thing", including going onboard to upgrade someone who's already taken their seat in Y if that person was next in line.

The wait list protocol is as follows:
1) Request Upgrade
2) Wait
3) Wait
4) If name is called, board with new pass.
5) if name not called, board with old pass.
How could they make that anymore transparent?

Actually, they usually also call the list of people who did not get an upgrade to make them know they missed it, at least if the list is small. Or sometimes they announce the J cabin is now full.

Has anyone here experienced lounge agents or concierges showing you exactly where in the list you are? On Sep 13 FCO-YYZ, FCO agent said what ranking I was in on the list. On my return flight Sep 16 YUL-FCO, MLL lounge agent showed me his computer screen on where exactly I was in ranking for the upgrade (which I was very happy to see by the way as it was J1).

I don't think I've ever been told exactly where I was, but I've been told "you're going to get it", "you're very close to the top", etc.
I'm going to be asking tomorrow, because I have a YYZ-YVR (Friday afternoon...I know, right?).
Actually, given my current AQM, maybe I'll SDC to a YYZ-SFO direct. 739 and 759 are J5 and J6, and both get in at or before when my current one would, and are less prone to delays (also a potential issue for me).
This is why I don't understand why they don't show you the waitlist. It's a great way to make money on same day changes. I might not pay $800 for a LMU across the country, but I'll definitely pay $75 to guarantee my upgrade goes through, if the flight's leaving with empty seats anyway.
