Thinking about flying IAH-NRT-IAH in J Tuesday January 31 coming back February 2 (just want to fly ANA and get out of the house). Will arrive NRT around 1530 on the 1st and leave just before 1700 on the 2nd.
Any recommendations for close hotel and something to do for one night?

One thing -- make sure you pre-register at Visit Japan Web to upload your vax documentation, passport, and pre fill out all the customs / immigrations forms...

Highly recommend you head into the city -- it's only an hour by bus / train and there isn't much to do in the Narita area. Not sure what your budget is but the Tokyo Station hotel can be had for around $400 and is super easy to get to from the Narita Express - but there are literally tons of hotels within walking distance of Tokyo Station to fit any budget -- and lots to do in Tokyo the next morning before heading back to the airport.

Edit: oh, don't want to debate the effectiveness of masks, but am I correct that ANA still requires masking?

Yes they do. From May 8th covid-19 will be downgraded to same level as flu, so expect the requirements to be lifted then.

What happens if the queue in Haneda T3 immigration/customs is long and I miss my connecting domestic flight in T1 (all on same Jal ticket with 2 hours connection time) which is the last flight of the day? Will Jal provide a hotel for the night and put me on the first flight the following morning?

Depending on the destination, they might put you on another carrier (e.g. ANA), or offer a flight to an alternative airport (e.g. KIX rather than ITM) or a rail connection. If none of those works, then putting you on the next flight is a given, unless there is a weather event or some other reason for irregular operations. I hope they would also provide a hotel room - you should certainly ask.

Had an almost 16 hours daytime layover at HND (NH850 to NH186) so we decided to spend it at Haneda Airport Garden Spa which was highly recommended by the Japan tourism information counter. Truly amazing and the best airport experience ever - hands down! Perched atop of the Hotel Villa Fontaine Premier on the 12th floor with the hotel lobby directly connected to the airports' arrival hall. Looking out to Mount Fuji as well as HND runways, the facility has an open-air bath, four types of indoor baths, three types of hot stone spa, as well as relaxation rooms, beauty & massage parlor, and a restaurant. We spent around 12 hours there sleeping, bathing, relaxing, dining, and I got a 1-hour foot massage for a total cost for 4 all in ~$281. Awesome experience and highly recommended if you don't want to venture into Tokyo, and the nearby hotels are too expensive for a daytime stay.

My understanding that my best options are to have food in ANA Club and use shower facilities in United Club.

All of these options will have to be bought, there is nothing included in Priority Pass or United or ANA lounge accces. And the Narita lounges are not that great, so I think doing a stop on the way would be a good idea.

There is a very legit onsen at the Art Hotel (former View Hotel), one of the hotels you pass by on the expressway to/from the airport. The onsen charges a separate fee from the hotel, and you don't have to be a guest in order to use it. They have shuttle buses from Narita Station as well as the airport, but the schedules are not amazingly frequent so you'll need to check carefully.

It is dependent on airlines. The agreement between the airline you are arriving at Haneda and the airline you are departing out of Haneda will determine if the bags can be checked through.

I’m thinking about booking a frequent flyer ticket in business class on this itinerary: SGN-NRT surface -HND-HNL. The schedule provides 6 1/2 hours between flights. Aside from the hassle of changing airports, are there any issues?

thats plenty of time to make that trip. just make sure you have your Visit Japan Web registration all set so you can enter the country. Biggest obstacle is finding award availability but maybe you already have that sorted.
