Does out of sync reservation affect EUA chances?
I recently purchased a UA Codeshare flight operated by Continental from EWR to DEN in December and a UA Flight from DEN to GEG the same day. I upgraded the DEN to GEG flight with United directly. Because of this, my reservation is now out of sync on the Continental end. I spoke with the CO Elite desk and they have said that the reservation is in fact out of sync and need to contact United to have the ticket reissued. I spent approx 1 hour on the phone with United and they won't reissue the ticket since what I purchased was premium seating and not a buy up to a first class fare. They only 'reissue' tickets if you buy up to a full first class fare or use miles to upgrade.
Since the reservation is out of sync on CO's end, will this affect my ability to be EUA'd for the flight? Will there also be problems when checking in? (I think so).
I don't really want to spend the time on the phone with the United CS as they have not really provided me with any answers/ assistance on this matter. I don't know if this piece is more of a question for the UA forum but is this their policy on these so called 'premium seating' buy ups? They don't reissue the ticket? Seems kind of strange to me but I don't really want to waste my time dealing with it unless it has an effect on the CO flight and the EUA run.

Although I am not sure why your CO part will go out-of-sync.

It is not economy plus. It is called premier seating and places you in First (A) for a discounted price. So it did change the fare from Economy to First but UA won't reissue the ticket in First since I didn't buy up to a full first fare. I think this is what is throwing off the CO system but I am not sure.

I have found when first flying on UA metal that your OP# will not be applied to the CO flights. I found this the hard way, call into CO and make sure the OP# is attached to that segment. It will even showup online under your flights without the op#.

If your record is out of sync then the solution is to have the airline re-sync it, not to re-issue the ticket.

UA doesn't manipulate tickets for upgrades like CO does. The ticket remains as issued, and you fly in the upgraded cabin per the upgrade purchased or cert or miles used. The ticket always remains what you originally paid.

Sure -- but CO claimed the ticket was out of sync. I guess what you're saying is that it shouldn't be out of sync since there was no manipulation of the records. The only times I've had airlines complain that my reservation/ticket were out of sync is when they actually were. 

No, the ticket is out of sync, but to UA that's not a problem. They have a coach ticket and an upgrade purchase, so he's good to go as far as UA is concerned.
CO sees that and thinks something is wrong. But their procedures do not apply to the UA upgrade.
In fact, if UA were to reissue the ticket, they would revoke the upgrade, reissue the ticket, and apply the upgrade again, putting the OP in the same boat. They never reissue an upgraded segment (well, they're not supposed to).

So I guess I just have to wait it out and hope everything on CO's end goes all right. And I assume that when checking in I will have to either do it over the phone with an agent/ at the airport because I don't think OLCI would work if the reservation is out of sync.
