In fact, if UA were to reissue the ticket, they would revoke the upgrade, reissue the ticket, and apply the upgrade again, putting the OP in the same boat. They never reissue an upgraded segment (well, they're not supposed to).
CO sees a problem, but since it's not the issuing carrier it can't re-sync. Since the ticket is just fine for UA, they almost certainly won't re-sync. Will the CO segment just be fine? I suspect so, as I've been in a similar situation, albeit without CO telling me anything was wrong.
