No, the ticket
is out of sync, but to UA that's not a problem. They have a coach ticket and an upgrade purchase, so he's good to go as far as UA is concerned.
CO sees that and thinks something is wrong. But their procedures do not apply to the UA upgrade.
In fact, if UA were to reissue the ticket, they would revoke the upgrade, reissue the ticket, and apply the upgrade again, putting the OP in the same boat. They never reissue an upgraded segment (well, they're not supposed to).
