Ditto for me last night as I found a $653, $793, and $1000 flight for the same flight pairs. The flights in some cases had different flight numbers, but the times were the exact same time with the same city pairs .....

Just had an interesting conversation with an agent on the AA Plat line...
US-operated flights IAD-CLT-PDX-CLT-IAD pricing out at $239 on US.com. Had a $200 AA voucher, so wanted to book on AA.com. Pricing out at $340 on AA.com. Called agent, who couldn't even see the flights under either the US or AA flight numbers (I gave her both). She also told me that she learned last night that AA vouchers can't yet be used on US metal...
Needless to say it is still a work in progress. Too bad, I thought I had found a nice MR too.

Tried to book a multi-itinerary MAN-JFK-PIT-SFO-STL-MAN on US Air's website and AA flights are showing up on the domestic routes but not on the international ones. However, when I book a separate simple RT from MAN-JFK, AA direct flights show up.
I guess they're getting closer?

Probably. Though the codesharing has been implemented domestically and probably on some international routes, changes to codeshares do require approvals of the relevant regulators in both countries involved, so I would expect at least some of the international ones to lag a bit.

Because you booked a fare on a different airline. That is what a codeshare is. You're on a US flight number and it's a US flight. It's clear the merger is not fully integrated yet, and they made it pretty clear that reciprocal elite benefits have not been implemented with respect to upgrades. That $100 probably wasn't worth it.

On a side note, I also found out what expedites for them is if you book it with a US Airways Dividends miles account, and then call in and switch in your AA FF#. The bonus .... if you have USair miles you can process a miles upgrade before getting the locator shifted over to AA ....

I'm sorry but I'm not understanding what you are referring to. What is "processing a miles upgrade" on USAirways mean? I'm a Chairman and I've never heard of such a thing on US.

As I tell my loved one, her petite figure makes every E- seat an F seat, while my stature makes only F seats comfortable.
