I decided to take the precaution of getting Costco to refund the one $300 AA GC I had left. Did it yesterday, noonish, at the Oak Brook, IL store where I'd purchased it. No problem at all.
Since I had purchased it with an Amex GC, they gave me a $269.99 Costco GC, which I immediately spent.
And they did still have the same display of the AA GCs for sale per normal.

It's a known issue that once your reservation is upgraded with SWU, you cannot pay for it using a gift card. This usually happens if you hold a reservation, upgrade it, then attempt to pay for it using a gift card, after the upgrade has confirmed.
The solution is simple (if not a bit annoying), make sure you pay for the ticket with your gift card first, before trying to upgrade it. If you have already had your upgrade confirmed, have the agent remove your upgrade, then you can ticket with the gift card.
