Pulling of E-certs???

Pulling of E-certs???
Last month I booked a flight IAD-SJO-IAD for late Sep. and used two CR1's to upgrade my seats both ways. Seats are confirmed both ways and seats assigned and CR1's pulled immediately from my account at time of ticketing.
Two weeks ago I booked IAD-SMF-IAD and only had 1 CR1 which I used for the return leg (confirmed and seat assigned) and waitlisted to use 5 500-milers for the outbound which will clear tomorrow (hopefully). They did not pull the CR1 at time of ticketing like the SJO flight? When will it be pulled?
There is so much inconsistency with these E-certs. When are they officially supposed to be pulled?

Many agents are still not used to the new "Reserved" E-Cert system, so there can be instances when they don't place one of your E-CR1s into Reserved against the flight number(s) like they are now supposed to.
So far in my experience, this should not effect your upgrade (or the upgrade waitlist if you had been waitlisted) if they forget to do this. They'll just pull it at check-in like they used to if it clears.
It may even have been entered as if you pledged a paper cert, in which case no Reserved hold is made.
So yes...there is inconsistency.

Another feature.
If you call in and request a domestic upgrade using a SWU, then the agent screws up and marks it as a CR1 request. (I did this because I don't think that I will need to use my SWU by the time they expire) You get to the airport and realize that he CSR made a mistake. You ask the checkin agent to correct it and guess what - they can't. They would have to release your upgrade seat and you get back in the upgrade line. I understand this prevents people from the old using a CR1 and pulling 500 mile trick - but I was going the other way.
