Both bookings were on very high fares (B and Y), but the upgrades did not clear before check-in.

As R never ever seem to show up in searches, I assumed that 95% of pax in J were on purchased tickets and not upgrades.
I assume you had purchased W or higher and not L class.

6. Cleared after I noticed PN inventory opened up but UA hadn't auto-processed the GPU. A quick call to GS line and all is now good.
BTW...this flight still shows R=1 if someone wants to jump on it.
