Airlines of México: a Synopsis
A brief synopsis of the airlines of México, with links (usually to English version of website):
Principal airports of Mexico:
ACA (Acapulco), CVJ (Cuernavaca, actually tiny but my home town), CUN (Cancún), CZM (Cozumel), CUU (Chihuahua), GDL (Guadalajara and Magnicharters hub), HUX (Huatulco), MEX (México City, hub for Aeroméxico and Interjet), MID (Mérida), MTY (Monterey, vivaaerobús hub), MZT (Mazatlán), OAX (Oaxaca), PVR (Puerto Vallarta), QRO (Queretaro, home of Aerolíneas TAR), SJD San José del Cabo / Cabo San Lucas), TIJ (Tijuana, San Diego close gateway to low cost domestic Mexico flying and Volaris hub), TLC (Toluca, near MEX and Interjet hub), ZIH (Ixtapa-Zihuatanejo), ZLO (Manzanillo). Mexico has one major legacy airline since the demise of Mexicana de Aviación (MX):
Aeroméxico (AM / AMX), part of the SkyTeam Alliance. They serve México, Canada, USA, Asia, Central America, Europe and South America; in thre US they fly to / from ATL, BRO, DFW, DEN, FAT, IAD, IAH, JFK, LAS, LAX, LRD, MCO, MIA, ONT, ORD, PHX, SAT, SFO and SMF; in Canada, YUL, YVR and YYZ are served. As a legacy airline, most usual airline rules apply; as a member of Sky Team, they interline fully and one can earn various Sky Team miles.
Mexico has one minor carrier, allied with United Airlines:
Aeromar (VW / TAO) with a number of destinations in México (excluding NW México and Baja California peninsula), and flies to the USA only at McAllen, TX (MFE) to Mexico City (MEX) using a fleet of CRJ-200LR and ATR-42 aircraft. Most of their flights can be purchased as UA codeshares and one can earn United® MileagePlus®.
Mexico has three Low Cost Carriers that also serve the USA; Internet and Volaris have increased the U.S. cities they fly to in 2016 and 2017. (See carlitos' post #5 for his take):
Interjet (4O / AIJ) is based in MEX and TLC, and flies to IAH, JFK, LAX, LAS, MIA, ORD, SAT in the USA as well as TIJ (Tijuana) near SAN, and BOG, GUA, HAV and SJO as well as many in Mexico (32 destinations in all). Codeshares with AA, BA, IB, LATAM.
The Interjet fleet is comprised of Airbus A320, A321 and Sukhoi Superjet 100-95 aircraft (for further and current fleet information, see Wikipedia here). All offer 34" seat pitch throughout, some IFE (10 channels), beverages and light snacks, a dedicated women's lavatory, 20% discounts for those 65 or over and for some destinations discount flight coupon books (5 or 10, fabulous flexibility), 25 kg / 55 lb (double that for international flights) baggage allowance, snack bar. Interjet is trying to position itself as the JetBlue of México. (I can vouch for this airline as I have several family members who use it frequently.)
vivaaerobus.com (VB / VIV) is based at their Monterrey (MTY), México, (full route map here). 737-300 airplanes comprise the fleet. A true LCC with Ryanair's Irelandia investment company as an investor, flights can be cheap, but everything (including luggage) is extra on their various plans; very Ryanair like. IAMSA is the majority holder - operator of bus companies ETN, Omnibus de México, TAP and PLUS.
Fleet originally was Boeing 737, but as of late 2016 is all Airbus A320 family.
Aerolineas Volaris (Y4 / VOI) is an LCC based in Tijuana, Baja California. They are now Mexico's second largest airline, and are not allied with any alliance, and serve much of México as well as a number of US airports. Link to Volaris destinations.)
Fleet is new Airbus A320 family - see Wikipedia here for further information. Seats can be selected for a fee - cost depending on flight length. Baggage is 33 lb / 15 kg, and one can purchase extra luggage permission, Payments for flights and services can be made with credit cards or PayPal. Volaris does not have interline agreements with other airlines, so one can not check baggage through from / to another airline.
There are some purely domestic airlines. Americans may access these (and the above) most often from TIJ / Tijuana International Airport for cost savings and the convenience of more direct routines:
Magnicharters (UJ / GMT) operates seven Boeing 737-400s from their MEX hub, Guadalajara, Monterrey and León to mainly beach resorts.
Aerolíneas TAR (Transportes Aéreos Regionales, based in Queretaro, Qro., Mexico's newest airline, owned by the Marfa Group with an investment of $265M MXN) has just popped up on the radar - an airline that does not hub in MEX! TAR currently operates with a 50 seat Embraer ERJ-145LR (previously serving with Delta Connection - Freedom Airlines) and it has a total of 14 on order. Routes beginning 3 March QRO linking to ACA, GDL, MTY, PVR and ZIH. As well ACA-ZIH (no more hours on the coast road by bus!), PBC with GDL and MTY; MTY with DGO and TAM; GDL with DGO and LMM (connections to the Chihuahua al Pacífico / Copper Canyon train).

Interjet? Volaris? or VivaAerobus?
Next week need to go from GDL to MEX for a couple of days and am trying to decide how to get there and back

Looks like Interjet has the nicest seats but otherwise I know nothing. If they are like Spirit here in the USA I will take the ETN bus even if it does take several more hours.

I flew Interjet about two weeks ago from PVR to MEX and it was about $20 more than the others, like your fare. However, their fare also included 1 suitcase which made the difference. Seat was very comfortable. Got a snack and a beverage enroute. No drama at all. (Also very ez to check in at the airport) Flight was about half full as well.

Well, just to let people in FT know how this works:
VB (Viva Aerobus): This is the Ryanair of Mexico, and very similar to NK (Spirit) in the USA. The charge for everything and have no selected seats (you need to buy the extra option that tells you the Group you will board with). They do Not let you print boarding passes with cheapest fare unless you pay more. So I would avoid this option if the other two LCC are $20 USD more expensive. You will end up paying those $20 USD in boarding group extra option and in Credti Card charge.
Y4 (Volaris): They are a normal Low Cost Carrier. They have snack and bar service on board for free and you can print your boarding pass and select your seats 72 hours before departure (if flying domestic). Service is similar to 4O (Interjet), being the only difference that they have 174 seats on their A320s vs 150 seats on Interjets A320s. They will also let you check a 15 Kg. bag and carry on a 10 Kg. bag included in the price of your ticket
4O (Interjet): Another normal Low Cost Carrier, and Y4´s principal competitor. They have similar good service as Volaris, as they also have snacks and bar for free and let you check in a 25 Kilos bag. You can print your boarding pass and select your seat before departure and the only extra they have vs. Volaris is the seat pitch, because they only have 150 seats in their A320s.
For me, Volaris is always cheaper than Interjet, so normaly Volaris gets my money on the MEX-CUN/TIJ/SJD routes. Volaris is always priced cheaper than even Viva Aerobus (for when I buy my tickets Apex 90, at least).
All in all, if you want to avoid the Mexican Spirit (Viva Aerobus), then you still have the mexican cuasi Jet Blue (Interjet) and the Mexican EasyJet (Volaris) LOL, which are for me the best comparison of airlines.

Interjet now has five Sukhoi Superjet 100-95s / Сухой Суперджет 100, with 15 more on order and 10 further options. 93 coach seats with 34" seat pitch, 1,894 mi / 3,048 km with max passenger payload - in addition to their 42 Airbus A320-200s (and they have 40 A320-200 neos on order).

New airline
This airline just came " on board" a few weeks ago. It has me excited because it services non-stop from Queretaro to some of the beach resorts like PV and ZIH.
And fares are reasonable.

looks promising, hopefully it wont be too long before they have lfights out of TLC or Puebla; dont blame them for wanting to stay away from MEX.

Si. That's the hub for nearly eveything else, so they might do well with smaller aircraft, sole source point to point flights where one does not have to connect in MEX (or in a few instances, Toluca).

So we need to fly from QRO to MEX to OAX. Tried the usual Delta and all and AeroMexico but curious if there are other domestic airlines in Mexico that are relatively safe and much used with good reputation?

Any of the big Mexican airlines (Interjet, Volaris, Aeroméxico, etc) will be fine, although if you take the low-cost carrier expect to pay baggage fees and plan accordingly.
I have sadly never been to Querétaro, but everyone I know who has says it's a gem, and I wouldn't expect to to be any less safe than any other tourist destination in Mexico.

Update-
Queretaro was fantastic!. A pretty wealthy place, and we really enjoyed it. Regarding airlines, I would suggest stick to the Aeromexico or Aeromar as we saw horribly long lines on the others even at the gates, disorderly mess, just a free for all at the gates. We also did a recent trip all over Mexico -from PVR to Merida to Puebla and to Cancun. All were great except Cancun
Whilst on Cancun-some thoughts--
There is a taxi mafia that controls Cancun and they do not allow Uber to come near the airport or hotels. If you order Uber at a hotel, be discreet, sit in the front, act like it is your freind/relative. We were told by Uber drivers that they have been threatened by machetes by taxi drivers
On all accounts, avoid Comfort Inn at the Cancun Airport-it is a mess...the taxi mafia is very active there, the lobby is a mess, there is no breakfast, they fleece you off $$$$ and they will not give you a shuttle to the airport (they made some excuse and then we saw them harassing a woman for money to take her to the airport ). In addition the lobby is run by a few guys who have a counter there and are trying to sell all sorts of tours/extras very aggressively. The whole place is being run as though a group of people have taken over it. We were really glad we did not stay there for more than a night.
Regarding Airlines, we were quite happy with Aeromexico but we had to check in and pay for a bag ($30) even though we are Aviator card holders. We will be canceling that card soon.
