Any of the big Mexican airlines (Interjet, Volaris, Aeroméxico, etc) will be fine, although if you take the low-cost carrier expect to pay baggage fees and plan accordingly.

I have sadly never been to Querétaro, but everyone I know who has says it's a gem, and I wouldn't expect to to be any less safe than any other tourist destination in Mexico.
