So I check in. I do not have TSA Precheck. My wife does not have elite on her boarding pass.

Go back in to add them again. Error message that I can't add a KTN after check in. They said I should call TSA. LOL.

So, now I get to go to the airport an extra hour early and stand in the regular TSA line with 3000 families on a Disney vacation.
Did you try going to the airport counter to add it? That has worked for me a couple of times when I've had weird Precheck problems that I could resolve with a phone call to airline rez. Not sure if Frontier could/would do this.

At MCO, there is a mile long line for check in. I would miss my plane.

perhaps at a small out station.

Indeed. Especially since Frontier has no elite check in.
Yesterday, I was flying UA on a Turkish Airlines award ticket. Turkish (which has Frontier-like customer service) got my birthday wrong so no precheck. UA rez agents couldn't fix it. I spent less than a minute at UA elite check-in at HNL and voila! The problem, of course, is that you could often waste more time trying to fix this problem than go through regular security. But if you're ever checking bags anyway,it would be worth a shot.
