How does a same-plane, same-number connecting flight gets credited?
The IST-CMB flight (TK730) makes a short same-plane connection in MLE.
Would it be credited as 2 legs and the short (around 400 mile) segment MLE-CMB benefit from minimum mileage for the booking class? Or will it be credited based on the great circle distance from IST directly to CMB? Or some other way?

If so, is there any way to book such a flight with a single PNR in such a way (even if it comes out slightly more expensive) that it is considered as 2 separate segments? The difference in miles, both due to the distances and due to the minimum miles for the short MLE-CMB, isn't negligible.
It is not a problem to buy it as 2 completely separate tickets, IST-MLE and MLE-CMB, in which case I think it would certainly be credited as 2 segments

While I am not 100% certain, I don't think TK has traffic rights for MLE-CMB so they can't sell that segment separately.
If they do sell this separately, then you'd need to check in separately (online I assume) for MLE-CMB, and board the aircraft again in MLE. This means you'd have to get off in MLE and go through whatever "transit" infrastructure there is - or not - to return to the gate and re-board as a new passenger. I doubt this could be done in time - unless of course you actually stay in MLE until the next flight. There are worse places to be forced on a layover.
