This is a tough one. I prefer the 747 over the 777 (talking BA here) because I love the upper deck privacy in Club World and hate the flying youth hostel feel of the 777 in J. Also the First cabin on 747 (in the nose) is much preferable to the 777 which has a galley at the front of F. While this preference wouldn't get me to fly to another city to avoid the aircraft I may fly at a different time of day in order to get the preferred choice of a/c on the route.
On airliners.net there is a lot of talk about flying on another airline (with inferior service) to try out an A340-500 as opposed to an A340-600 or the like. In that instance I couldn't give two hoots about the a/c type.

On SQ, I only fly their 9V-SV* series B772-ERs long haul or the A345s non-stops to the US. My travel goal is to fly all of SQ's 58 777s. More than 1/2way there now.
I don't like 747s. Last time was Feb'04. No choice as I needed to go to CDG.

And how can you prefer an RJ to a 737 or A-310? RJs of any kind should be at the bottom of any list.

There are several considerations that lead to aircraft preferences as suggested earlier.
Domestically in US, it's always a treat for me to fly on bigger aircrafts.
I always get excited if I see a 747 or 777 on the schedule. But since these birds are now rare, except on hub to hub flights, A320s (United) work fine for me.
Now, internationally on the premium cabins, nothing will beat the 747s for exclusivity. The 777s are also fine, which I would actually prefer if flying on Y.
The A340s are similarly comfortable. They tend to be newer and quiet in my limited experience.

For east coast to Europe, I really enjoy the 767.. I think the First and Business class cabins are so intimate, yet spacious and nice.. for really long haul to Asia, definitely the 747-400 model is the best.

Been on them all and its 747 everytime the winner, however I once flew from Cincinatti to Toronto on a business Canadair jet. It was so fast and amazingly quiet.
A few weeks ago I flew on a 717 which I dont think I have been on before and I just could not believe how quiet it was and I was sat at the back.

I prefer RJ's to 757's/767's (just had bad experiences with old AC/AA planes)
"1st" on the list is the worst and so on, so i like "3rd" less than 4th/5th

777 all the way. Theres nothing like it. If F its not as cramped in the nose like the 747. The 777 seems fine tuned to me. Even in Y 2-5-2 is pretty good as long as you aren't in the middle section. The 3-3-3 configuration is bareable too! The 380 doesn;t excite me. I certainly want to fly it but its just too many people. I'm sure the 787 will be the TRUE Dreamliner its billed to be.
The airline hold the keyo to your question however. There are MANY differences between layout and design, seats, and even decor.
