I'm not aware of any PocketPC or Palm GPS company that offers support for Japan. This includes Garmin, who is generally considered the leader in GPS systems. There is no listing of maps of Japan on their web site.
I did find this web site:
http://www011.upp.so-net.ne.jp/mametaro/index-e.html
It appears this person offers a freeware Janpan map for Garmin GPS.
Magellan, the other GPS leader does offers a Worldwide Base Map for its systems:

I can't tell from the description if it meets your needs.

Not GPS software, but This software displays an interactive subway and train map and helps you determine the quickest route between two stations.
The London version incorporates street mpas as well, but I guess that's not available for Tokyo.
Even if you can't find map software, your GPS software might be helpful - it might still display distance and direction to a waypoint (your hotel, perhaps) even if no map for the area is loaded.

I was able to download the Japan map referanced above, and convert it to OziExlorer format using GPSmapedit

Oziexplorer has free trial version for CE that works on my pocketpc. you need to also get the file converter from ozi to change ozi map to ozipocketpc version of map.
