Because you have 8 segments the way you wrote it.
1) HKG-PEK KA902
2) PEK-SHA (open jaw)
3) SHA-PVG surface
4)3) PVG-HKG KA803
5)4) HKG-MNL CX903
6)5) MNL-HKG CX900
7)6) HKG-JKT CX777
8)7) JKT-HKG CX776
Apparently, you may have meant:
1) HKG-PEK KA902
2) PEK-PVG SURFACE
3) PVG-HKG KA803
4) HKG-MNL CX903
5) MNL-HKG CX900
6) HKG-JKT CX777
7) JKT-HKG CX776

A minimum of 3 and a maximum of 20 segments (16 for tickets issued on/after 1Jun08), including surface
segments, are permitted for the entire journey.

Why isn't the open jaw written PEK-PVG...I think I just found my own answer...it would be.

This isn't unbelievable. Coterminals count as segments now. Fly into LHR and out LGW it is a segment. Fly into LGA out of JFK that is a segment.

Right, but seeing that I am making my own way to Shanghai, I can technically just as easily "open jaw" for these purposes into PVG as SHA...so the ticket would read PEK-PVG open jaw, and then PVG-HKG on KA. The fact that I am actually flying PEK-SHA on China Southern isn't relevant, as it's not part of this ticket.

why pay $1,000?
You can find flights from Shenzhen (SZN) to/from Beijing and Shanghai for much, much less than the additional $1,000 you're considering here....and thereby save all 3 of the sectors as well.
There are 2 very convenient services from Hong Kong to the airport in Shenzhen ---- a new nonstop bus service from the Kowloon MTR station that runs every 20 minutes during the day (via a new customs crossing that is astoundingly empty and stress-free), as well as the well-known ferry service ---- and from SZN there are flights on a half-dozen or so airlines with very, very competitive prices. For example, you can generally find a SZN to PEK or SHA to SZN oneway for CNY 700. If you're concerned about segments, this could save you 3 --- as well as at least $500....
