How does check-in responsibility work with multiple airlines
I have a economy trip booked in December from the UK to Australia routing Norwich - Amsterdam - Sydney, Melbourne - Norwich, the flights were booked with Expedia online.
The the flights are via Amsterdam and the segments between Norwich and Amsterdam are with KLM the others are Malaysian Airlines.
I have 2 locators from the booking one for KLM and one for Malaysian (which is only 5 characters).
I can see the booking on my KLM flying blue account and that states that I can checking for the NWI-AMS segment the day before the flight. All the other segments say "Online check-in is not possible for this flight"
I have tried multiple times to access the MH flights via the MY website and also via BA (they are oneworld) but the MH locator is not recognized anywhere including on the MH site.
I have spoken to MH several times and they have been unable to help they just say it cant be accessed online, they did add my BAEC number to the booking so they can obviously see it, however I still cant see it via BA.
But my question is who is responsible for check-in on flights like this, will KLM handle boarding passes for all segments?
And secondly does anyone know any way that I can access my MH segments via their locator?

Are you trying to use the Maya Island Air website (MY) instead of the Malaysia Airlines site (MH)? 
A lot of it depends on which agent you get, if the flights are on the same PNR (booked at the same time), and on any agreements the airlines might have.
I've had some agents happily check me in and issue boarding passes for multiple connections across different airlines, and I've had agents refuse to in the same situation.
I've had agents in one port refuse to check me in the following, connecting, flight on the same ticket from the second to third port (eg, asking an agent in HKG to issue a SIN-MEL boarding pass), then the next agent I see does.

A lot of it depends on which agent you get, if the flights are on the same PNR (booked at the same time), and on any agreements the airlines might have.

I have 3 MH flights next year: one redemption with BA, one paid direct, one paid via Expedia. Only the paid direct PNR comes up on MH's site.
5 character PNRs are right, btw. They don't use the most common GDS.

Whether you can check in for the MH flights with KLM depends upon KLM's systems and any agreement they might have with MH. Since KLM and MH aren't in the same alliance I doubt that they will(even being in the same alliance doesn't mean that this can always be done) but they might considering the close relationship they've had in the past. You should probably ask in the KLM forum.
