AONE4 ticketed but 1 flight is missing

AONE4 ticketed but 1 flight is missing
I have booked an AONE4 through a local TA, the ticket was issues by qantas and is paid for.
My TA send me a link with my itinerary (from virtuallythere.com) with all the flights, seat assignment. All of the flights are confirmed.
When going to BA.com or qantas.com to pull up my booking on of the flight is missing?
this specific flight is from BKK to NRT on JL.
The 2 JL flights have a different booking number, but they do not show up on qantas website.
Also on the link the TA send me there is no ticket number?
I am confused I called qantas, they told me the ticket was confirmed but that the company who issued the ticket forgot something (not sure what he was talking about) that made it not appear on qantas website.
I don't know what to do at this point, but after reading various thread on XONEX ticket issues I am now worryed.

What did JL say when you called them ? If they can see the ticket number for their segment it really doesnt matter whether or not QF can see it . ( Although you should obviously hold on to the boarding pass until the miles have been credited to your frequent flyer account . )

and they confirmed that they can see the ticketing information for the 'missing' flight ? That is the crucial part ( ticket numbers show up in different ways for different airlines , but for many airlines the ticket number needs to be attached to each flight individually to prevent the sector autocancelling after a certain deadline has passed - not sure whether JL requires that or not , but better to be safe than sorry .)

Well one of the 2 JL flight shows up (that it is what bothered me at first), but yes the jal rep asked me for the flight number, date and last name and automatically knew my first name and told me the ticket is confirmed.
Also on the virtually there link there is no ticket number, only booking reference numbers, do you guys think I should ask my TA for them?

Often connecting flights on non Amadeus bookings will show up on www.qantas.com/yourbooking , www.checkmytrip.com and www.ba.com/mmb .

Tryed those three and the one flight still doesn't show.

It's because your TA booked through Sabre (or Abacus) and the Amadeus PNR (which is also the PNR that you can see from BA or QF) only has INFO SEG on some of the flights on other airlines but not all of them. Since Sabre (or Abacus) is the primary booking, as long as you can see the "missing segment" there, and JL confirms that, you should be fine.

If I am travelling with 2 or more on the booking - there is an extra step where it asks me to choose which e-ticket - but then gives an error

Ask your TA to give you a copy of the e-ticket receipt, or that you can get it through virtuallythere.com by clicking on the view e-ticket receipt. Then you can see if there is a segment for the missing JL flight. If it is missing there, then you need to contact your TA right away.
If the booking was made and ticket issued by Sabre, then everything should be there. Do not go to each airlines' website to check as corresponding flight info ( flights other than before/after what you are viewing - BA/QF flights )will not show up on their PNRs.
