Short Connection at IND
So I will be flying Southwest from Houston Hobby and go to IND for a connecting flight and then to MDW and then onto EWR.The second plane I don't have to get off.But the connection at IND is about 45 min will that be enough time to make my connecting flight? Because I have to take Amtrak once I get into Newark.

No issue whatsoever -- their gates are close at Indy and all gates are within the same security. A 45 minute connection has some danger at any station, of course. But IND is as well as anyplace.
If your HOU-IND flight is running late make sure the agent knows your concern, especially if booked these as two separate itineraries. They may be able to reroute you another way to get you to Newark another way.

As long as you incoming flight is on time you should be well set. Southwest uses gates B17, and B20-24 at Indy and they are all right there together. See this link to a PDF of the terminal layout. It is as easy as it gets.
