Second time in Japan - please help

I would change it as follows:
3 day: Nagasaki - Kumamoto, sightseeing and stay in Kumamoto city.
4 day: Kumamoto - Mt Aso - Kurokawa Onsen. (the Kyusanko Odan bus runs from Aso to Kurokawa Onsen)
5 day: Kurokawa - Hakata (there is a direct bus to Hakata, 2 departures a day)
Note that reservations are required for the buses to and from Kurokawa Onsen.

Note that the ropeway is currently down for maintenance but they are providing shuttle buses up to the crater.
At Kurokawa Onsen you could leave your backpacks at your ryokan before/after checkout. If they are really large you should forward them to your hotel in Hakata from Kumamoto and travel with a small overnight bag.

Name of the town you want is Kanazawa
Since Nagoya is your start point...
Inuyama - lovely castle and the wonderful Meiji Mura Historical Architecture park - lots of notable buildings that made it through WWII were transported here
A visit to Tsumago and Magome - you can travel on to Shirakawa go and from there get a bus to Kanazawa. From Kanazawa there is a train back to Kyoto.
Since Nagoya is your start point...

It's been a long time since I was in Beppu, but it's very commercialized, even by Japanese standards. It is famous for geysers and bubbling hot springs, but they are all privately owned, I had to buy a series of tickets to go see them. I recall there being one that made up of boiling mud and another that had red water.
If you have only a limited time, Kagoshima, while a pleasant enough city, is not a priority.

Well, a voice of reason (my Fukuoka Airbnb host) objected to my idea to go to Kurokawa - she said that it would complicate my travel as the town is not on a JR line and I would need to take a bus.
This makes sense to me so I may need to rearrange that part of my itinerary or at least try to find a nice onsen experience somewhere around either Fukuoka, Nagasaki or Kumamoto?
