MUC to Hbf minimum connection time
Arriving from ZRH into MUC at 20:00 on LX1110 in C. What are my chances of catching the 22:09 CNL train to Berlin?
To clarify, there's an S1 train departing from MUC at 21:11, arriving into Munich Hbf at 21:57, giving me 12 minutes to catch the CNL train.

As far as the connection in Mnchen Hbf goes, 12 minutes is more than enough to get up from the S-Bahn station to your CNL train. It is a bit of a walk: S-Bahn is located at the north end of the main station, while the CNL train will probably depart from near the south end -- but again, 12 minutes is fine. The Munich S-Bahn does sometimes run a bit late, but at that hour I think you'll be OK.
Since Switzerland is now in the Schengen area, you won't have to clear Immigration. Do you have checked baggage? That is also usually fast at MUC, but it is variable. If you only have hand baggage, then your connection should be fine.
Of course, if your flight from ZRH to MUC has a major delay, all bets are off!

You should try to get the S8 at 21.04 taking you into Munich Ost at 21.35. Your CNL departs from Munich Ost at 21.51. The change in Munich Ost is by far easier, in particular with luggage and the S8 is certainly reliable. You arrive Munich Ost overground on Platform 1 and the CNL departs from Platform 12.
If you however insist on changing in Munich Hbf stay on the S8 and the very same train takes you into Munich Hbf at 21.45 (however: all S-Bahn trains arrive underground) and this still gives you 24 minutes to change your trains. You have - what others mentioned - a bit of exercises to do....

I don't see the logic of flying ZRH-MUC then taking the train to Berlin?
If there isn't a specific reason for this I would either fly the entire distance or train the entire distance. You can get a night train from Zurich to Berlin - not daily, departs 7:44 pm, arrives 7:18 am.
Check the German railways website: www.db.de - it is excellent, and available in English.
