You should try to get the S8 at 21.04 taking you into Munich Ost at 21.35. Your CNL departs from Munich Ost at 21.51. The change in Munich Ost is by far easier, in particular with luggage and the S8 is certainly reliable. You arrive Munich Ost overground on Platform 1 and the CNL departs from Platform 12.

If you however insist on changing in Munich Hbf stay on the S8 and the very same train takes you into Munich Hbf at 21.45 (however: all S-Bahn trains arrive underground) and this still gives you 24 minutes to change your trains. You have - what others mentioned - a bit of exercises to do....
