Interestingly the Canadian site doesn't state restriction but the UAE and India ones do and these are the sectors you have an issue with DXB-COK and DEL-DXB. I think the agent is misinterpreting the rules and reading country specific restrictions instead of the Canadian rules ie where the ticket was issued.

Is the whole trip under a single PNR and ticket no.?
Yes it is under 1 PNR, under 1 transaction, Under 1 payment, Under 1 ticket. This is after consulting and getting confirmaation with the Emirates on phone .

also consider the airport transit hotel (inside the security area -- walk right to the gate). It is a little pricey, but convenient for transit.
