Fare Class D?
I flew SJU to ATL yesterday on DL428. Today when I looked at my activity it showed my paid/flown as D/Y.
Any reason why my class paid would show D after the flight, which seems to be discounted business according to Google? I haven't seen this one before, my receipt from booking shows my fare as a Y. I was only offered seat selection in coach at purchase.
I was #1 on the upgrade list, which showed 1 available on app until 1 hour before the flight when it went to 0 and no upgrades were processed.
Ended up in the EC bulkhead row, which was fine. Ton of leg room.

It looks like you were upgraded but no one told you. Maybe the GA didn't bother or maybe the GA gave your upgraded boarding pass to someone else, perhaps a friend. Unless an insider here can verify some other explanation, you should report the facts to DL.

No, the round trip was K, Q, Y, Y MEM-ATL-SJU and back. All upgrades cleared except for ATL to SJU which is the one that showed my paid/flown as D/Y.
ATL to MEM cleared about 15 days out since it was Y and there was availability.

As you seem to have discovered, D is a business class code for international flights.

With any luck, someone here can quickly tell you whether there were any gate upgrades of elites on your flight. I assume that you have posted the flight number, cities, and date accurately.
Could you have had a Y-UP fare rather than a regular Y? That could have had booking class D for an international segment I guess, although I would have expected S or I. If it did not break the fare at your connection, could you have had an or P class on the domestic connecting flight? Can you find your exact fare codes and still see the fare rules?
Was this the flight that was diverted for a fuel stop and then went mechanical, resulting in a very late arrival into ATL?

I missed that detail, but with delta.dumb one never knows.

I guess this must have been a Y-UP fare that I never got the UP, although I was #1 on the list showing 1 available when the flight went to gate control. 1 hour or less out it went to 0 online before they finally put it on the GIDS.
I don't know how to find the original fare rules now that I can't see the ticket details in my trips.

The second V should mean that you got a free upgrade for the flight. Did you sit in FC or could this be a case of the GA upgrading you in the record but not telling you?

V is inventory class for free elite upgrades. Y-UP fares should book into A normally and most of them are H-UP or something, not full Y, which gets a free upgrade into V class if available at time of purchase. H-UP normally shows as A/A on my FF account history IME and I only see the H if I look for the entire fare code, something like H07UPN.

Segment Paid/Flown Actual Cabin
MEM-ATL K/V Sat in First
ATL-SJU Q/X Sat in Business
SJU-ATL D/Y Sat in Economy
ATL-MEM D/V Sat in First
The class flown in my account is accurate for all flights, but I am confused about the D fare since I bought full Y according to my receipt. I don't have the detailed fare codes in my AMEX travel receipt.
