How does EUA handle direct flights?

How does EUA handle direct flights?
If you have a direct flight with one stop but no change of planes and no change in Flight number, do you only gget upgraded if 1st is available for the entire journey or will they give you 2 boarding passes?

One time I booked RSW-EWR-DCA on 2 different flights. Later, a schedule change made this ONE flight. I didn't want to find out what EUA did, so I called to have the segments broken apart.
If it happened again, I'd do it again.
