If I book an economy ticket through a code-share partner (JK, A3, etc) on their stock, but the flight is actually operated by CO, can I use one of my 2011 SWU's to upgrade to BusinessFirst?
(I ask because I know that I can't use the *A upgrade program to upgrade code-shares with OnePass miles, so I'm worried that the same rule might apply to the SWU's.)

Assuming you are talking about a SWU you've already earned based on flights in 2010 the answer is yes. For upgrades on CO metal one can upgrade with SWUs or cash+OnePass miles, regardless of the booking code on the reservation.
I have already used a couple of mine for me and my wife on CO-operated flights issued under a different code.

Can you see the reservation on the CO website?

If you can see it online, you should be able to upgrade it, no?
