Can’t book flights to Lima using CX website?

I can see from skyscanner and google flights that it is possible to fly CX and Latam to Lima. And I think CX also have codeshare with Latam. But why can’t I book using CX site?

Is there a way to book this itinerary so it will be in one PNR?

If I book them separately, CX (HKG-LAX), LA (LAX-LIM), can I check through my bags to LIM?

There should be nothing against a travel agent booking two carriers that will interline to each other on one ticket. You just don't have that much rights on the first carrier (CX) if you book the second on its own code.

But as a general observation - and I'm glad to be corrected - there is no through checking thru the US (some exception for MIA pre-pandemic but not aware for LAX).

ITI, international in and out baggage transfer is available but only through two flights of the same operating carrier.

Houston is an exception, at least on UA/NH. Though as one still needs to go and clear customers, the benefit of through checking is reduced.

I am hoping to not use a travel agent. Maybe an online travel agency? Any recommendations?

By travel agents I include Online Travel Agents who are willing to sell you a ticket on Skyscanner; however you're likely to have to pick up luggage.

Definitely possible to book together, if not on CX's website, through OTA or traditional TA. You can see a sample itinerary below (not the cheapest possible date). Besides CX + LA/LP, the fare also allows you to use AA via MIA and CM via PTY.

CX will through-check your bag across separate tickets to LA, but not sure about vice versa.

I think being able to use the bag redrop facility immediately after customs is still a great convenience, as opposed to having to go to LA's counter in the departure area to check in, for example.

I just booked through a travel agent. CX-LA. But noticed that CX and LA flights have different booking reference numbers. Is this normal?

Also, if my CX flight gets delayed or cancelled, which airline will rebook my connecting flight? Is this at no cost to me?

CX uses Amadeus while LA uses Sabre. It is natural they have different record locators.
Assuming the travel agent booked everything in 1 PNR, CX will be responsible to rebook you to the next available flight at no cost to you if the misconnection is due to delay of its incoming flight.
