There's one other JFK option for the cheapskate travellers (like me) amongst us. Since the AirTrain fee went up to an extortionate $8 per ride (mad when a 7 day Subway / bus pass is $33), I've started taking the A train to Lefferts Boulevard, then the Q10 bus c.15 minutes down to the AirTrain station of the same name, and then a free ride from there to the terminals. Total cost between Manhattan and JFK $2.75 (or free as part of a Subway pass) and like the E to / from Jamaica the A is fast for much of its journey where the C also runs.
