The last two AA flights I booked on BA Avios weren’t showing on ba.com, but were showing as cheapest price on aa.com so I called up BA and the agent was able to book for me.

AA availability is very, very, very sparse nowadays.. the best option is to use AA miles (if you have any), book one of the undesirable connecting flights it will typically offer on miles, then hope for a schedule change to get what you really want.
Upgrades need to be searched segment-by-segment however award classes should be searched with connections as married segment logic applies to awards, as you have seen.
