Off on a Saturday Mileage Run with flights upgraded 2 days before.. Arrived at airport to discover my 6am SEA to SAN flight was 45 minutes delayed. (How can the first flight of the day be delayed with the aircraft sitting overnight at the gate?) This set up a misconnect in SAN for my flight to JFK. Tried to talk to GA at gate N1, who was not helpful and said to talk to Guest Service. Walked over to North Satellite Guest Service and there was one overwork agent. Decided to look up non stop to JFK to get back on track. Flt 34 was listed as departing gate N5. Walked over to gate and saw there were seats available. Walk back to Guest Service and a new agent had arrived. After waiting 5 minutes, I explained that I was going to misconnect. They looked into my record and said they could only connect me with a later flight in SAN to JFK and I would loose my FC seats. They did not understand that I was 100k and my FC seats were complimentary. I asked to be put on SEA to JFK non stop. They said they would have to call reservations for permission and see if there was a fare difference. Permission was granted (with no fare difference) and I was on Flt 34. I had already looked up seats for flight, asked Guest Services to give me a specific Premium seat, they said it wasn't available and gave me 20D. I walked to the gate and using App, changed to seat the Premium seat I wanted. I noticed I was on the waitlist at #1. The GA and crew showed up at 6:35 for a 7:35 flight. 5 minutes later, I noticed that I had disappeared from the waitlist. I walked up to the podium to see why I had disappeared from waitlist (upgrade?). GA looked at my reservation and stated they don't know why I disappeared but I was definitely #1 even if I disappeared from the waitlist however, FC was full and checked in. They made a note of my seat and where to find me, if there happen to be a no show. That never happened and I died at #1. Lots of flights seem to be late this morning due to Alaska having problems towing aircraft to the North Satellite.
