using designee eUpgrades

Can I have SisterLev upgrade me one direction (as her nominee) and then use my own points for the return.

An Aeroplan agent was trying to tell me I can't do that.

If yes, Do I have to wait until the outbound is completed on her eUps before upgrading the return myself.

You have to wait for the outbound to be completed, and for it to drop off the PNR (which may take another day or two).

If it's not international maybe they can split it for you? I know they did for me once.
