I had similar issue with E-gate in Taiwan this year. But mine is more complicated.

I lost my US passport and had to re-apply. So after paying the fee and go through the interview process.

E-gate would work every time entering the country with new passport (still need to fill out arrival card before). But I couldn’t make E-gate work on exiting. It turned out my profile was split between new and old passport. So Egate never registered me for exiting the country with new passport. It was finally fixed on most recent trip.

so far no more issue- just be patient and go talk to custom officer after immigration. They finally merged my profile and it’s ok now:
