I had this happen on a JFK-SFO recently. Got upgraded to business cabin at T-48 but couldn't get a seat assignment before or at checkin. My guess is their process for regular vs. lower-cost paid upgrades, now that they are aggressively pushing those, is not perfectly in sync.
That's probably what happened. I was in a situation where they needed 1 more passenger to show up to create an oversell situation so they can bump 1 person from J to F, and then upgrade me from Y to J. Alas, that did not happen.
