Was this issue occurring on a domestic flight on 3-cabin equipment? I ask because some itins such as SFO-ORD-CLT will only allow you to fly in E or F on a paid ticket on the 67I config SFO-ORD, and won't sell you a seat in biz cabin (the only exception I've seen is when F cabin is sold out and they'll charge you for an A or F fare but seat you in biz).
