Did you by any chance use an E-Cert with more value than the ticket? If you search online using an ecert, fares that are less than the value show up as $.01, but it won't let you book it. You have to call web support, and they just charge you the taxes.
Maybe this glitch was related to that—it was trying to charge you the $.01 fare for your ticket.
