The New York Times had a great article about Geneva with Children in February:

From the article:
WHERE TO EAT
Fondue seems to make the grade with almost every child, no matter how finicky an eater. It must be something to do with the ceremonious arrival of the fondue pot, or caquelon, its flame burning underneath, and the long skinny forks and the goopy cheese. Two outstanding renditions of the dish are to be found in two very different neighborhoods in chic Rive, Caf Bon Vin, 17 rue Versonnex; (41-22) 736 87 90, serves up several varieties, including a notable version with mushrooms (23.50 Swiss francs). An "assiette valaisienne" a plate of charcuterie, named for the nearby canton of Valais makes a nice counterpoint at 22 Swiss francs. In Carouge, a quiet quarter of artisan's shops across the Arve River, the atmospheric Au Vieux Carouge, 27, rue Jacques-Dalphin; (41-22) 342 6498, serves up what many say is the best fondue in the city; the tomato fondue, served with boiled potatoes, is a standout for 25 Swiss francs. This place can get crowded and smoky, so come either early or late to avoid the crowds and be sure to call ahead to reserve.
For a major change of pace, sit at the U-shaped counter at Sushi Train, 21, rue Neuve du Molard: (41-22) 310 2727, and watch the little engine pull its cargo along the conveyor belt. The system is a bit like that used with dim-sum: the color of each plate signifies the price of the dish (from 3.80 Swiss francs for a white plate to 9.80 for gold). Hot dishes such as yakitori or udon noodle soup can be ordered from the menu. Children can order a "sirop" (water mixed with one of a variety of fruit syrups), the favored drink of the young in Geneva.

Additionally, if you are in the center of town and just walking around there are many nice cafes that will accommdate children also. If you get in a pinch you can find pizza places and even some fast food (mcdonalds for them). Going to the cafes and other places, I have gone just a little bit earlier with kids (mine are 4 & 8) that way if they are really hungery and tired from the day the wait in the evening will probably be a bit less than right in the middle of the dinner time, which kind of is around 7:30pm +
