I have read that Woodhouse Fish Company does a good chowder. I have been meaning to try it out.

I concur on your comments about Swan, PJ's and that Pier 39 is for tourist biz not repeat biz. Quality (or lack of it) of food (and of course clam chowder) shows. Last spring I waited 20 min to get a seat on the counter at Swan. A well worth reward was a crab salad + a bowl of clam chowder! During tourist season, Swan attracts plenty of tourists too - a result of travel publications' writeup and Rachael Ray's $40/Day show feature.
