We can search in Google Flights, in Expédia it’s more cheap only 967€, with multi-city we can add Pek after xmn like waw-ams-xmn-Pek, 1100€

Is it possible to earn Virgin Miles on this, given KLM sell tickets too?

For crediting purposes books into I for the long leg and short leg in z.
Factor in it earns less than 3k miles total.

No.

I would advise you to read the T&Cs of Virgin Atlantic's Flying Club as regards earning on KLM flights: Miles may only be earned on flights operated by KLM which is marketed under a Virgin Atlantic flight number.

To earn miles on a KLM flight in Flying Club, you have to buy it from Virgin Atlantic, or from a third-party that will issue the ticket on Virgin stock and using the Virgin codeshares on any such KLM operated flight. The number of codeshares is small, and for now covers only a limited selection of KLM flights between Amsterdam and the UK, US and Canada - i.e. totally outside the scope of any flights in this thread.
